You have to train the muscles to accept it....

When people first start any type of stretch, for example a hamstring stretch. The muscles that your stretching will always hurt because your putting them in unfamiliar positions. But as you keep doing it, the muscle gets accustomed to the new exercise, and will gradually stop hurting as much.Health Question & Answer

You need to work on your flexibility! After you work out, stretch, concentrating on the muscles you need to do the split. You are most pliable after a workout. Don't try to just go for it. I made that mistake when I was younger and tore a ligament or something. I now have arthritis in my joint there from that injury.
