General rule of thumb for medical terminology: "inter" means in between two cells or membranes, and "intra" means inside the cell itself. Interstitial fluid and Intrastitial fluid mean two totally different things just like Interatrial septum and Intraatrial septum. You do not have an Intraatrial septum, that would mean you would have a muscle inside the atrium which would not be very effective for pumping blood. You do have an Interatrial septum and it descibes the muscle in between your left and right atria which helps blood be pumped down into the ventricles.
